EMC navicli timeout on RP8400 at 1Gig

I have an RP8400 using the HP A6096-69001 PCI 1000Base-T Built-in I/O adapter that is part of the Core I/O card. This is connected with CAT5e to a Nortel BayStack 5510 switch. Just over a week ago we implemented a new EMC Clariion CX700 SAN connected to this server. I am having an intermittent problem when using the navicli commands. I am getting a error of "Error returned from Agent - User data transfer timed out. Err: RWSockErr: in RWSocket::recv: INTR" when I try to place some clone luns into the storage group of this server. The switch and server are both set for Auto negotiate and have set themselves for 1000 Full Duplex. If I set things for 100 Full Duplex no Auto negotiate the commands execute without a problem. I can't just leave this server set at 100FD. Does anyone have an idea on how to get things to work at 1000FD? Any advice is appriciated.

Steve,
are all your disks fast enough to deal with the amount of data being pushed/pulled?
Your network may support the speed, but the disks may not.

Make sure you have all the latest gigabit patches installed... I'd run a custom patch analysis via the ITRC and check out what this throw up:
