Since CPU fan is not an FRU so may be you have to log a call with HP and they will replace the CPU1.

The same can be confirmed from PS o/p from MP. If it is showing Fan3 at fault so it is CPU1 fan and if it is showing Fan2 at fault then it is CPU0 fan.

Refer the following manual for the diagnostics depending on diagnostics LED and System LED patterns.
http://docs.hp.com/en/AD117-9003A/ch05s05.html#d0e6852

You didn't mention the system LED status, but based on the manual I can see two fault status based on the diagnostics LEDs status you mentioned.

Flashing yellow
GREEN
GREEN
OFF
RED
Problem : CPU1-Fan is not functioning properly
Solution: Replace the fan that is not functioning. See the HP Integrity rx2620 Server User Service Guide for detailed instructions on the maintenance action.

Flashing red
GREEN
GREEN
OFF
RED
Problem : CPU1-Fan fault
Solution: Replace the fan that is not functioning. See the HP Integrity rx2620 Server User Service Guide for detailed instructions on the maintenance action.

Thus it seems CPU1-Fan is the cause of the problem.
