When an interface comes back up on iMC it is removed from the list of alarms automatically, however with email notification you are only notified when an interface goes down and not also when the interface comes back up. Is it possible to set this somewhere?

Thank you that does work but for some reason it doesn't work all of the time. Sometimes when a device comes back up there is no email even though it is applied to all devices.

If you look at All Alarms for that device, do you see a "Normal" alarm saying "Node Up" (or words to that effect) ?

There are some default suppressions for alerts received within a short timeframe. You may be hitting some of those.
