BL460c p/n 47707-B21 no internal USB?

This online specs say it should have one internal USB port

We just recieved a bunch of them and it looks like the USB port is only on systems that have the 200i board, or is there something we're missing?

no, you are no missing anything.
Like you noticed, the servers without E200i have no internal USB connector.

The internal USB port is on the E200i/HDD backplane alone , check page 62

So seems that in the link you provided there is no such notice
