stacking 2 enclosures
2 c7000 enclosures each with 2 Flex-10 modules. To stack across enclosures I understand we use CX4 connections. Does it matter which port these use or does it have to use X1 from enc0, bay1 to enc1, bay1?

You can use any of the uplink ports as stacking links on the Virtual Connect modules. Also see the Multi-Enclosure Stacking Reference Guide. http://h20000.www2.hp.com/bc/docs/support/SupportManual/c02102153/c02102153.pdf
