Smart Array 431 Drive upgrade

I upgraded the (2)9.1G drives to (2)36.4G drives (RAID 1). I used Acronis disk imageing software to clone the 9.1G drives to the 36.4G drives. I had to connect the 36.4G drives to another controller in the computer for the software to see it and perform the clone.
Now, if I connect the new drives to the plain SCSI controller, the computer will boot, but if I connect the drives to the Smart Array controller, I get a "NON-SYSTEM DISK" error and no boot. The logical drives setup OK in the Smart Array configure utility but no boot.
