Non Compaq System

Can a Compaq Array controler be used in a NON-Compaq system and if so what would I need to look out for.

yes you can.

but your system must boot from some other controller. non-compaq systems have no boot support for smart controllers in their system rom. the firmware on the smart is responsible for raid and not for booting.

i have heard of incompatibilities in 3rd party machines (option rom conflicts etc) but usually the smart runs fine.
