Smart Array e200i, two arrays, not booting

I got three e200i Smart Array Controllers and they are working well. Firmware is up to date.
If I create one array out of the disks, the systems are booting well.
If I create two arrays, I am able to install any os (like Windows 2003 Server), but after the installation, the system are not able to boot from this array.
I tried to play with boot orders and other thing, but this happens also, if I choose the boot order manually while starting.
Is there any limitation to these controllers?
