Depending on your MSA1000 FW version, you could flash via the MSA cli.

SolutionIs it a single or a dual controller setup?Is your MSA1000 in Active/Active or Active /Passive configuration ?
MSA CLI firmaware upgrade method can be used to upgrade the firmware on your MSA. You should have the custome CLI cable shipped with your MSA1000 which can be attached to the RJ45z port on your MSA1000
Before using this method please make a note of the following
======================================
1.For A/P MSA1000, existing fw on the controller should be 4.32 or later
2.For active/active MSA, all version (v6.xx or later) support the use of this commannd
HP-UX environments must have an MSA fiber link to a switch.
=======================================
Here are the steps:
1.Obtain the fw file available for MSA1000 on www.hp.com
2.Establish a serial connection to the CLI by connecting the cable to RJ45z port on the MSA1000 and the other end to DB9 port available on your laptop
3.Set up a terminal emulator from the laptop using the following settings:
Select any open COM port
Bits per second= 19200
Data bits=8
parity=none
Stop bits=1
Flow control= none
4.After opening the session, at the CLI promt use the following command
CLI> download firmware offline
5. In the "send file" window of your telnet screen, navigate to the directory where you placed your firmware file. Expand the "protocol" drop down box , and then select "1K Xmodem" and then click "send"
Check the MSA LCD panel...it will show you " FIRMWARE FLASH STARTED" when the fw download begins and "FIRMWARE FLASH DONE" when fw download stops.Wait for the "FIRMWARE FLASH DONE" message to appear.
6. manually power cycle the MSA1000
7. In a MSA dual controller environment, you will get the option of " CLONE FIRMWARE" . Press the ">" button on the MSA1000 to start the cloning process.
