I am wondering what would be best... I want to install RHEL 5 on an BL680c and split the installation so that the majority of the OS stays on the BL680c's disks only /var is on the MSA.
My questions are:
1. is this a good idea?
2. how can I achieve this?

Shalom,
I would install the entire OS, including /var on the disk in the blade. I would use the SAN for shared data, like oracle databases and the like.
The reason i would locate /var on local disk is that if the SAN is disconnected or disrupted, you might actually want access to the logs in /var such as /var/log/messages that could assist you in problem diagnosis.
