iptables under cygwin

could I get iptables running under cygwin on the windows machine
and build my own firewall to secure windows instead of the desktop firewall ?

No.

Cygwin isn't a kernel, and IP stack. It's just window-dressing.

It provides a unix-like environment for Windows users.

It doesn't provide the lower-level stuff that resides in the kernel.
