After selftest it still gives:
WARNING: The system io configuration does not match the expected
io configuration. There may be missing or extra lower
bus converters. There could also be one or more lower
bus converters that are not configured as expected.
The system is only using its internal disks, has four fiber cards that are not used.
If somebody has a clue what or where the problem is it would be very appreciated.

Re: N4000 boot messages
If there is a card installed in the slot 6, I would remove it and see if it helps.

Remove all the i/o cards and see if it makes a difference. This looks like the LBA which is really "under" the pci slots and before the i/o bus.
Does the server boot up? What does it show in the ioscan where the lba devices are? If there is an lba failure it is probably on the system board.

Re: N4000 boot messages
I agree with sameer, its more likely to be the whole pci backplane in my experience than an individual card. Fisrt I would rewmove all cards from the backplane and power back on watching the chassis codes and looking through the mp logs further.
If its still pretty much the same then consider replacing the backplane next
