How many switches are you trying to monitor??
Do you have atleast 1 GB of RAM on the FM server??
Have you set JVM attributes??
On Windows:
Go to Control Panel | Java , in 'Java' panel, click view Java applet running settings. Set Java Running Parameters to:
-Xmx512M -Xms512M -Xss128k
Restart your server if possible since this setting requires contigous memory to take effect.
To collect FM support show on windows
Start > Programs > Fabric Manager > Utilities > Capture FM Support Information
On Linux
This can provide some more details of problem.

11 switches in each fabric
Do you have atleast 1 GB of RAM on the FM server??
4GB RAM available
Have you set JVM attributes??
FM is working pefectly, except this end-to-end port monitoring is having a issue..

Although you have enough memory, I would still want you to chech if the JVM memory settings have been applied. Infact you can set that to 1024 since you have 4GB mem.
The FM would not use memory even if its available.
The only suggestions I can offer now is
1. restart Fabric Manager PM Server
2. Backup the DB so that the transaction log isn't too big
3. Check windows event log for any indication of network or server errors.
The java error you cite indicates some problem in transporting large chunks of data.

now my webserver is not starting.. not able to launch the FM,
