Hi,

doconfig is doing a backup of the config file before building the kernel. The only thing, you want to backup/make a copy is the old kernel before you copy the new kernel to /.

so, nothing to worry

Ususally I just do a full backup of the system disk so if something happened it would be easier to restore.
You can also make a copy of the old config file as mentioned
