DL140 G3 Operating system not found after file copy

i have DL140 G3 Server
Xeon 5150 CPU
14 GB HP DDR2
2 x WD Caviar Black Sata (NEW)
Win2008 R2 x64 Datacenter Ed.

the problem is when i copy a file to hdd, (different partion than windows partition)

it says "Operating System not found" after restart. and i have to install windows again. i tried 4 times with and without raid 1.

what can be the problem?

Is this with a particular file that you are copying to the HDD? what file is it?
Does it work fine, in case you do not copy this particular file or any files at all?

Can you give more details about which file and where you are copying it? Are you sure that's not the boot partition?

Does it fail to find the operating system after the copy or after *any* restart? Maybe it boots from that other partition or you have the boot disk order wrong or the boot controller setting wrong.
