Disk id swap

Here's the deal. On a DL580 using it's embedded controller for the internal drive cage (boot drives) and a 5302/128 controller is connected to an external storage aarray unit. Three seperate arrays are created over the two controllers. One on the embedded , the other two on the 5302. Once Windows 2000 Advanced is loaded "disk admin" shows the boot partition is "0" and the 2nd array is id "1" - which is the way it should look.However, after loading the "support software" from smartstart version 5.5 and rebooting, disk admin now shows the additional array as id "0" and the boot drive as "1". OK so I'm thinking I can just change this by booting up and hitting f10 to review and modify hardware settings, but guess what? It looks ok here - the embedded controller (boot drive) is "first" and the 5302 (ext. array) is "third". Tried using an older version of smartstart , same issue. What's strange is that we have identical servers using identical software yet don't have this issue. Any ideas how to fix this?
