Fail to boot after ACU not upgraded

After completing Rompaq (E24 12/01/1999), Array Controller (2D/H 4.48) and SSD4.90 upgrades to a NT4.0sp6a install the system fails to boot. During the upgrade the Array Configuration Utility (Pre ver 2.00) did not upgrade. Checking the system with Smartstart give the impression all is AOK, except when attempting to update the System Partition Smartstart reports the need to create the partition. Any thoughts on a resolution?
