Oh and yes, I've updated the firmware also for the RAID controller. Also updated the BIOS.

Thanks. When the HP engineer came around the first time, he brought a spare back plane with him and swapped it over. No difference.
The issue has now been resolved. The HP engineer ordered another back plane with a different firmware version and also brought with him another RAID controller.
After swapping the components, the LEDs were still not working. Then he tried moving the HDDs to bays 1 & 2 (or 0 & 1) which resolved the issue.
Prior to contacting HP, I had already tried swapping the drive locations. Bay 1 on the case begins at the bottom and bay 6 is in the top. Swapping the drives didn't make any difference. So I don't know if it was a combination of faulty back plane and drives in wrong bays or what.
Thanks to all for input, and thanks to HP for quick resolution.

Issue resolved, summary of steps taken to resolve issue;
- Tried reconnecting I2C on drive backplane
- Replaced drive backplane
- Replaced drive backplane (again)
- Replaced RAID controller
- Moved drives to bays 1 & 2 (at which point the LEDs began working).
