Reseat all fans, if posible swap fans...
For how long? And that happened after performing a BIOS upgrade...
It sound like posible ROM corruption, why don't you check the redundant ROM, reinstall the BIOS (reflash) or do a rollback as last option...

Fans begins to run just after we connect the power to the server and remains running after shutting down the server. We tried upgrading the firmware and later replaced the system board, but the problem is still there

PSP will install health driver that are supposed to send a shut down command to the fans but anyway I don't see whay they are staying on after SB is shut down..
By the way, how many fans are you using?
