VLANs on 5406zl and 4208vl

I've inherited one 5406 with two 4-port trunks going to two 4208vl switches. No VLANs have been setup with every port still in the default vlan on all three switches; obviously routing is not enabled. All the servers are plugged into the 5406 while the clients are split between the two 4208s. I'm wondering the best solution to setup VLANs in this environment.

I'd like to configure VLANs for each division (8 vlans) and one vlan for the servers. Should I leave the trunks in place or have each VLAN have a port directly to the 5406? Is it wise to leave any of the servers or clients in the default VLAN? Just trying to brainstorm on the best course of action on this one. ANy input is welcome.
