We have 2 core 5308 switches and 25 2626 switches all with de same strings snmp-server community "gnsbdw" Operator snmp-server community "gnsBWD" Operator Unrestricted. With HP Procurve manager we can only discover 4 switches we get SNMP Security access violations

I cant find anything that points to a known issue. Try upgrade to latest code. Look at the logs of a switch that doesnt have the "SNMP Security access violation from " and noe that does. Is the ip address the same in all failures? Different? Is it possible that the source ip is being alterd (nat-ed) and therefore getting the access violation on one switch but not another?

I'd recommend a procurve services call to address further.
