How does the system detecet the Primary boot path .... Does it set automatically to something... or can i specify from where to take it from...

It will take disk in which you are installing the OS.

How will it choose the disk...

while installing the OS from efi I only take the FS1: which is a dvd rom and say Install...

Is there a way I can choose the disk to which the OS has to be installed

Now where do I get this advance Installation

In the process you are following there is Task 2: Selecting Your Installation Type. Here you have to select "User Interface Options" as "Advanced Installation". After selecting this you will see configuration options for your installation. In the "Root Disk" filed you can set your boot disk.
