How about the settings on the switch?

Solutionwell there where 2 types of cards for the D class, EISA and HSC lan cards available aprt from the onboard nic.
If you have the Eisa (A4308A) which it looks like from ioscan then these only ever supported 100HD not 100FD.
If you have the HSC (J3515A) then this worked at 100FD, and to set it manually you had to have this patch installed, PHNE_17000.
however, you could have both types of cards looking again at the ioscan, the PCI one could be the HSC type card
so see if you have this patch if not its here

The PHNE_17000 is not installed. I will download soon.
Also the swlist shows the following details.
J2780BA B.10.20.05 EISA 100BT LAN/9000/800
J3623BA B.10.20.05 100 BT/9000 GSC FOR D- Series.
Any ideas?

the swlist output confirms that you have both the software packages installed for the two types of interface, which can be seen in ioscan
lan 2 8/20/5/1 btlan0 CLAIMED INTERFACE EISA card INP0500
lan 4 8/20/5/8 btlan0 CLAIMED INTERFACE EISA card INP0500
these two use this s/w
J2780BA B.10.20.05 EISA 100BT LAN/9000/800
and
lan 6 8/8/1/0 btlan4 CLAIMED INTERFACE PCI(10110009) -- Built-in #1
uses this one
J3623BA B.10.20.05 100 BT/9000 GSC FOR D- Series
I think it says built in no1 in your ioscan as there was a dual port card as well, which built in no2 as well.
This card uses the config file torsten mentioned, did you try and manually edit this config file to 100FD as he said?
then stop and start the networking

I have managed to open the box and found the network card details.
The lable shows as
J3515A-60034
So I have to order this card for the test machine and will test.
Still, do i need the patch PHNE_17000 to set to 100FD?

well according to the manual for the card that i sent the link for it states you do
Did you look at the recquired patches list in it?
there are actually a couple of others for it to work, but you probably have them

According to the manual we need the following patches.
PHCO_17871, PHKL_16751, PHNE_17000
I have all this patches in my TEST machine but no NIC card. (I have ordered now).
In our Live machine, we have a correct NIC card. But patches PHCO_17871 and PHKL_16751 are missing.
But both machine got J3623BA.
So, for the live machine, where can I get those missing patches? is there any way to copy these from my test machine and put into Live?
