I want to upgrade the SSH version on some of the hp boxes. It'll be a generic question since I'm upgrading different OS version (11.11/11.23/11.31) to different SSH versions.
Will ssh keys be impacted after SSH upgrade?
Though I'll be saving files in $HOME/.ssh for root.

No, they should not be. I've updated SSH numerous times and don't recall ever having an issue with my SSH keys.

SolutionWhat do you want, a written guarantee? If
so, then you might need to specify exactly
from what and to what you're upgrading.
In general, if you're not changing from an
OpenSSH-compatible product to (or from) an
SSH2-compatible product, then you should have
nothing to worry about (involving the key
files, anyway).
It's a good thing, too, as extracting those
impacted key files can involve painful
surgery.
