Although you really dont need the terminator, you should always terminate the bus.

SolutionYes, current connection does slow down the SCSI channel throughtput and limit to DDS3 device speed.It is better to put the DDS3 drive on separate SCSI Channel B in your case.
A6829A has auto termination enable/disable jumper for both channels A & B. If it is enabled for channel A, then you won't need terminator.
