You should only get them when the agents restart or when it first discovers the discrepancy.
You could possibly look through the SNMP Trap Settings and find the trap and change its severity.

We'd love to update everything... but we have 2000+ servers and that takes a LONG time, given that we have critical and FDA regulated systems to deal with

In Sims, go to Options, Events, SNMP Trap Settings. At the MIB name drop down box, select cpqhost.mib. At the Trap Name drop down box, select cpqHOCriticalSoftwareUpdateTrap. Then at the Enable Trap Handling drop down box, select No and then click OK
