Can I get some thoughts on this article about increasing scp performance?

We do alot of SCP's and thought this might be a good thing. We use HP's version of SSH, could we edit/enhance the source, and recompile?

It makes sense!
Apply the patch they suggested:
http://www.psc.edu/networking/projects/hpn-ssh/openssh-3.8.1p1-dynwindow5.diff
and give it a whirl. Let us know the outcome.

Large file transfer performance can be improved by increasing the mtu size. See the "nddconf" man pages.

Another way to improve SSH performance is to experiment with the algorithms that are used to exchange keys. You do this by tuning the "sshd.conf" and "ssh.conf" files.
