Copy Configuration Settings

I recently created an automated task to copy the configuration settings of one server to all of the other servers in the network and on some of the destination servers it removed the C:\windows\Temp directory? Has anyone ever seen this before? HPSIM ver 5.1, clients at 7.5. I haven't tried to duplicate this issue but it seems to have happened on a few of the servers, not all. Already checked for malware and viruses -none to be found
