Unmanaged Systems
I have numerous systems that are coming up as an "unmanaged" system type. I have verified the trust relationships between the CMS and the servers in quesiton, and I have also verified the SNMP trap destinations. I have re-run system discovery and identification several times, but no change. All the servers are running the most recent agents, as well

Unmanaged indicates a communication problem.
IM, via the Discovery process tries a number of mechanisms to identify a Server. The first is SNMP and this is enough to identify a Server.
What is the OS on the Servers?
Check in SNMP on the Server that it can accept SNMP Requests from the IM Server. In W2000 "Accept All Hosts" was the default, this changed in W2003 and you can either set it back to this or add the hosts you require. Also add 127.0.0.1 to ensure local access.
Check there is a Community name in common between the IM other Servers. You should also set up a new Community Name that has Read/Write access and add this to all Servers to allow IM to interact with the Agent.
