Replacing Array Controller moving ports

Hi

we recently had one of our Smart array 6400 controlers. The original configuration was 2 arrays
one on Port A1 6400
one on Port B1 6400em

To get around the problem we reconfigured to
one on Port A1 6400
one on Port A2 6400

Nothing on B1 or B2 the 6400em
All good.
We have now completely replaced the the 6400\6400EM with a new card.

We can put both arrays onto
A1 & A2 OK or B1 & B2 OK

What we would like to do is reconfigure to
A1 & B1 or A2 & B2

When we do this either the 6400 or 6400EM fails to detect any logical drive and we end with the
1789 error Disks are missing
F1 to continue " all logical drives will remain disabled

1789 F2 to fail drives that are not responding. Interim Recovery mode will be enabled

And finally the question, If we F1 would we be able to enable any logical drives later ? If we F2 and fail drives which are not responding will it then detect the drives which are on the array.

I am sure i came across a procedure for replacing controllers moving arrays but i have been unable to find it so far
