Solution
William,
I am not quite sure if I fully understand your question.
Are'nt you just connecting the controller host ports (Fibre Ports) to the external SAN switches (I am assuming you do not have the MSA1000 configuration that comes with its own 2/8 Switches?). In this case - your controller ports (N_Port) should just login to a F_Port on the switch - there is no question of setting up an ISL.
If you were wondering about setting up ISLs between two switches - you do not need to do any work except plugging the cables at both SFP ends on the switches - the switches know that they are talking to another member of the same family and configures "E_Port" (ISL Ports) connection by itself.

Re: MSA1000 and two external san switch
Hi William!
If you have on server side two FC HBA and you want to build NSPOF architecture - DON'T connect SAN switches. Install multipath software and present LUNs to both WWPN of serves. If you haven't two HBA on servers, you can connect switches. SAKET explain this situation
