You do not have tp apply patches individually. If patches are in a depot then you can select all patches in that depot and install at once.
The create_depot_hp-ux_11 script will assist you in creating that depot. From the you can use the swinstall command, select the deppot, then select the patches in that depot.

Then click on download to your PC and as you have said, upload to your hpux server using binary ftp transfer method. Then use gunzip to re-inflate the file then use tar -xvf *.tar to extract your archive.
If after all of this, you are getting the same message, I'd call hp and let them now about it as the patch database website may be assembling the tar image incorrectly for some reason.
