How does RSA Authentication work

My be this is abit dumb but I need to know.
We are having a RSA server on Linux and we have the agnets on windows and HPUNIX11.11 boxes.
We are trying to configure access to our HP boxes be controlled by the RSA key. [ the unit which generates random number svery 60 seconds]
I need to know whether the password file in HPunix would be used for the login of users, or would the RSA server make the password file in HP unix obsolete?
Also can anyone provide me alink to document tat explains teh workings of the RSA authentication with Unix.

Not a security expert , but I would guess RSA will be used for connection authentication. System authentication will be used for user & password stuff
