Can I use the OnlineJFS license for the mission critical environment on the rx6600 that has the foundation environment? If so, would I just use the mission critical software on the rx6600 to install OnlineJFS (with the code)?

SolutionThe whole point of the OE's is to bundle options at a more reasonable price.
You can however, transfer the entire MC OE from the 2600 to the 6600.

OnlineJFS must be licensed per cpu system by system.
There is nothing stopping you from illegally using MCOE on more systems than its licensed for. However there is no codeword file that can be tranferred from the MCOE system that will work on the foundation OE system. You need to purchase another license to be legal.
