I assume that the OS is to be installed on C:?
If so, it won't matter that the rest isn't set up, yet. That you can do as soon as Windows is up and limping along.
The CD/DVD drive will usually 'stral' the D: label, but that can be moved to another drive letter in the Server manager applet before you create more partitions.

Smartstart does not do OS partitioning. it just facilitate the OS installation.
Once you startup with smartstart CD, it will ask you to provide operating system CD and then it will proceed with windows installation and during windows setup it will allow you to change default partitioning or create new partition like your normal windows installation.

I think smart start can launch Array configuration utility from which you can create 2 Logical Drives from the Single Array.
I have seen some long back that After booting Smart Start CD. It will ask for either Install OS or Maintain Server. If you select Maintain, you can opt for ACU and do the required config and reboot the server with same CD and select Install OS and you can see 2 HDD. You can select the First HDD and Install OS. Later after OS installtion you can format the second HDD to make it as D drive as you wish.
