you need the "HP SAS 4i to Mini SAS 4i 31 inch/.79 meter cable" (411100-B21) to use the bays 5 and 6. Without the cable you can't use the additional bays. The cable is included in the high performance models, but optional to entry and standard server models.

Actually I forgot to mention that the Smart Array E200i is onboard and seems to have only one connector. Does this mean that I will have to buy another controller and connect the new hdds.

you can use the E200i. The cable is like an Y. Two connectors are consolidated to one controller port. You need only this cable.

yes. This is the needed cable. You can search for it in the latest quickspecs of the DL360 G5.
