proliant 6500r server PCI slots

I rebooted my server and it would not boot to the SCSI drives in slot 3 or would it boot to the CD ROM drive. I moved the SCSI controller to slot 5 and then the CD rom booted and smart start ran. I booted to Windows start up as well and preloads the OS but doesnt start windows to finish the installation. I erased the system config, etc. Is the motherboard bad or is the system board bad? Ive gotten a 304 error code as well on boot ups.
