How to add Windows Certificate to Insight Manager

How can I import the certificate that is issued by Windows 2003 Certificate Server ?

There's an 'Import' option in:
Options -> Security -> Certificates -> Server Certificate

This should let you use the one issued by your CA

In addition you can export the certifcicate and then configure the agents to have it. That way the certificate is distributed when you install the agent.
