SolutionHere's a link to the R2 Upgrade Guide. Section 3 is applicable to the 2000s. It is a wipe and replace operation, so yes, concerning the shares. Windows security (ACLs), quota, user mapping information are recoverable from the full system backup you'll do before the upgrade.

In the documentation it mentions that you can "Export all file shares from the following Registry Key (to be restored after reimage) HKEY_LOCAL_MACHINE subtree, go to the following key:
SYSTEM\CurrentControlSet\Services\LanmanServer\Shares"
