I was in the ignite gui and by mistake hit refresh client. What does this do? When I double clicked on the icon it looks like it wants to do an install to the client, though it is waiting for a confirmation. I don't see any screen that would confirm or unconfirm this. How can I stop this?

Don't confirm it, it won't do anything.
Killing the process is okay, but even if you drilled into the icon, you would have a chance to abort the install.
