emx_linkup_timedout: link up timeout has expired
After reload the AlphServer one of a fibre chanal adapters changed "LINK STATE" in "down" (hwmgr show fibre).
The SAN function properly.
What is problems?
How i can change link state of fibre adapter?

How many HBAs do you have on the server? Can you post the output of:
emxmgr -t emx
If you see LINK STATE down, then you should check your:
Cable
SAN Switch port
HBA topology configuration
You can switch/interchange/swap these connections to diagnose the problem.

I have 2 HBA on the server: emx0 and emx3.

Yes, i already checked cable and switch port.
May be problem in HBA?

The CISCO Switch shows the emulex 1000-0000-C935-D996 not in fabric.

Have you tried swapping cables between emx0 and emx3 at the hba? at the switch? Did the problem stay with the adapter or follow the cable/switch port? If it stayed, then its likely the adapter.. if it moved then its likely the switch port/cable.
