This is not always an easy situation to analyse and given all of the input that has been given here, it sounds as if your best bet at this time is to log a call with your support center and get some real time help.

Sounds like the WAN link is discarding packets and the Unix sender is throttling back (it was mentioned that Unix - Unix transfers also exhibited this behaviour) Did this problem ever get any resolution?

Problem resolved.
This link was over a SONET network and we found that the SONET wasn't a full 100 Mbps. Packets were getting lost throwing causing the Unix machine to pause transmission for this 30-second window before beginning to re-transmit.
Once the SONET was increased to 100 Mbps, problem went away.
