Discovery across Domains

Our total amount of discovered servers doesn't necessarily true up to the amount of servers that are on-line. Some of the missing servers are in 2 additional domains at our company. Does SIM 4.0 have any limitations discovering clients within the same IP range but exist in different domains?

If you're talking AD Domains - no there's no limitations.
As long as the Servers can be pinged it should discover them.
In the Discovery section - disable filters it may be that they're just not being identified at this point.
You could just try pinging the IP Address from the HPSIM Server as well, any firewalls in between?

I don't have all AD Domains, 2 in question are NT.

Domains, NT doesn't matter. HPSIM can detect Switches, Unix boxes etc. Anything that can be pinged can be discovered. Anything with SNMP can be identified.
