Work is being done in SIM 4.2 to improve this situation.
SIM 4.1 does not support upgrades from 4.0 however 4.2 which is due out before the end of the year will support upgrades.

I just tried this on two systems. To review the steps I took:
- Disabled WEBM under "Global Protocol Settings"
- Deleted both systems
- Manually re-discovered both systems
- Ran Data Collection task on both systems with the "Overwrite" option
The Data Collection report, I'm glad to say, is now a lot cleaner. However, there is some information lost, such as a few of the fields in "Operating System Details" and the model names for the network interface cards. Whether this is important information is subjective.

The Data Collection Task normally runs every two weeks. You can run it manually from the "Options" menu. When you run it, it asks you if you want to overwrite the data or add to it. The latter is really only useful if you are doing historical trending, and "overwrite" is the default.
