SIM Local Server Certificate - Creating CSR with FQDN

We've got a Microsoft CA PKI that we'd like to use for our SIM agent Local Server Certificates.

We've found that when we import the certificate it isn't in the Fully Qualified Domian Name (FQDN) syntax. I haven't found a way in the System Management Homepage for our agents to explicitly specifiy this. I've added Alternative Names but the cert still comes back with the CN without our domain suffix. Has anyone been able to get this to work?
