Make sure card is seated properly. there isn't any setting required in Bios for LSI SAS1068 PCI-X controller card to work rather load Bios default setting.
clear the CMOS settings and power on the server.
clear CMOS memory by performing the following steps:
1.Power down the server and remove the cover.
2.Set Dip Switch 2-2 to the ON position.
3.Set Dip Switch 2-2 back to the OFF position.
4.Replace the cover.
5.Power up the server and run BIOS Setup by pressing F10 during POST.
6.Press F10 to "Save configuration changes and exit."
Update the latest system bios and check whether controller is detected on the post.

Yes, I made sure that it's seated properly. I already pulled the riser card out, removed the controller card and reassembled it all carefully. Looks like before. And, as I said, the lights are there, so I would assume it's properly seated.

23 SW2 System configuration switch

In following up to your last reply: I had time this week to revisit the problem and found out that the problem *was* actually caused by not proper seating. However, this was caused by the cover that connects the two riser cards to "one assembly" that can be pulled out/pushed in. There is so much tension in this construct that it levers out both cards out from the slots a bit. I don't see a way to seat that assembly so firm that it keeps sitting in the slots. I wonder how it was originally done so that it doesn't jump out.
Once I disassembled the cover and put only one riser card plus the RAID controller in the PCI slot it worked just fine.
This looks very much like a flaw by design.

I was away all this while....
I have not come accross to this issue earlier.. Infact I do have dl140 g3 but top cover fits absolutely fine for me.
Reinstall the PCI riser board assembly.
a. Align the assembly with the system board expansion slots, and then press it down to ensure full connection to the system board.
Make sure the hot-plug cable lays flat in the space between the system board and the power supply unit.
b. Tighten the two captive thumbscrews to secure the assembly to the chassis.

I remeber there was a known issue on this model where hdd sometime do not get recongised and this was due to two pieces of black foam... but your issue is different
